Rapid Migration tool is not comfortable.

I am using Rapid migration tool for QuickBook to GP migration. When I am exporting QB data to GP, GP not allowing the negative transactions. So the Rapid migration tool is say warning and stop the migration. Then we have to correct that negative payments in QB and retry. If number of negative payments is less than 50 means it is comfortable to change manually form QB. Some times the number of negative payments more than 300, at that time I am not comfortable to change that much transactions manually. Please suggest me if you people know any easiest way to correct the negative payments in QB or how to trouble shoot the negative payment error in Rapid migration tool.
