Is it possible to have a separator different from the default "-" for all number sequences for a company?

Also, you can try to export number sequences via "Number sequence code" entity (NumberSequenceTableEntity) to Excel, edit and load back.
The customization will help in case of creating new number sequences. If you want to change it for all existing companies, you will need to write a one-time runnable class to go through NumberSequenceTable records, parse AnnotatedFormat to format container, find and replace constant separator in format container and finally update AnnotatedFormat with new format container.

The default separator is hardcoded to "-" when default segments are created. It can be changed via customization of NumberSeqScope.getDefaultFormatSegments.
Are you going to change the separator?
