You can not apply the different currency payment through manual payment window. Only apply function currency manual payment to same currency transactions. For different currency transactions, post the different currency manual payment and need to use Apply payable transaction window to apply the transactions. This is standard functionality for GP.
In GP2013, there is one new feature available for multi currency cash receipt apply not manual payment. May be in featuere they will be added for manual payment also.
I have the same problem in GP2013. If I enter a manual payment for a different currency the apply button is greyed out. Yet if I enter a cheque it's not greyed out. Why is it working with a cheque payment and not a manual payment?

Hi Ozle,
I guess from your post, that the transactions were already posted...but apply information was not recorded prior to posting. The apply payables window lets you apply documents after the fact...ie after they are posted.

Hi, what is the name of the window you are looking at? The name is in the top left hand corner on the title bar.
Is the transaction posted?
Have you tried the Transactions >> Purchasing >> Apply window?
