Mails go Missing from CRM

We have a mail box setup and server side synchronization in place, but it is happening that, mails which are being sent to a mail id to which the mailbox and server side sync is set are not appearing in CRM, they are present in the outlook. but not in CRM. not sure why this is happening? do restarting the APP pool, Async Service or IIS causing this ?  how to make the Server Side Sync to pull the missing mails? any help will be highly appreciated.
