We are designing an KPI entity which should be fed with datawarehouse data. The different values come in the default and local currency. The default currency is always USD but the other one is changing. When we create the first lookup to Currency in an entity all Currency fields use this one.
Is it possible that a set of fields is using one lookup ref to currency and another set uses another lookup ref to currency.

Its not possible for one Entity to have two currencies. "transactioncurrencyid" is the field which define currency for all fields at the time of creation of record.

All of the currency fields on the entity will relate to just one of your currency fields. Out of box they will not take the second currency into account. As there isn't a mechanism to relate a specific money field to a different currency field.
If the data is being fed into CRM from a datawarehouse maybe just put the local currency in CRM currency fields. Then old the USD values in a decimal field with precision of 2.
