We have MS CRM 4.0 and its support is ending in Apr 2018. We are looking for the up-gradation for the same to the newer version. We have quiet limited budget and life of project is not long so dont want to upgrade it to latest version like 365. May be we will stick with CRM 2011 or 2013.
Current CRM 4 application has lots of custom web pages (aspx) and even there are few user created database tables and stored procedures. Question is..

You are in a little bit of a tough spot.
Probably your easiest route will be to go from CRM 4 to CRM 2011, but support of that will be ending sometime in 2011.
My suggestion would be to upgrade from CRM 4 to CRM 2011. This will allow you to keep most of your CRM 4 code without the need of too many changes. I am not talking about in-place upgrade as that would be too risky.
Install a new CRM 2011 server and database. Backup your CRM 4 database and import (restore) it into your new CRM 2011 database server. Import the organization.
At this point you should be able to see you 4.0 system inside of 2011.
You will need to remap your aspx pages and custom code to the 2011 environment.
After all this is done and your system is up and running, I would start migrating CRM 4 code to supported 2011 code. Most of the new code that you will create should run in later versions once you decide on your next upgrade.

It is hard to give you an estimation without knowing and analyzing your system.
If you did have the time and resources for a full re-implementation, I would say consider upgrading to D365 v9 (once it is available on Premise, as this will prevent you from having to have multiple migrations and modifications to code), but I don't think that is what you are looking for at this point.
