My issue is as follow:
1. Event was created.
2. Users registered for the event.
3. An email with Add to calendar was created.
4. CJ aimed at registered users was created using the email from 3.
5. Some users received the email with the button, some without despite all being registered for the event.
Any ideas how to solve this?

I have gone through the same issue for my survey email...
please ensure that you add all the appropriate email elements on your customer journey. please refer the Image below.
So, if your email is regarding an event, and you are using event link on the buttons make sure you add the respective event under email element for that CJ.
