Anyone having issues with integrating a 3rd party web store with AX or 365?

Not really, AIF custom services are working perfectly fine with our .Net middle-tier and Google Polymer-based custom eCommerce portal, served real-time from AX 2012 R3:

I would imagine the same would be true if we reimplement it for RESTful API / OData service endpoints within the new D365fF&O too.

To come back to your question, it would require customization in order to integrate any third-party tools to AX, including eCommerce portals. Please be more specific about your challenges and issues are.
