So I`ve made a new entity called Service Navigation, I used this entity in the privileges of all the subareas I want to hide, and chose Read from those options.
A role called Basic User has been given the Read property for the Service Navigation entity - meaning that it`s mandatory for the user to have this role to see the subareas (which is not happening for my case)
but, Users come with a default Security Role - called Project User - if the users have this role only and no other roles - the subareas are hidden (which is fine, this role has no access to that entity, this is how it should be)
but, If I add any other security role to the user, the user gets access to all the subareas (this shouldn`t be possible, because only the Basic User has Read property checked for the Service Navigation entity, no other Security Role has this privilege).
Any ideas why this might happen?

Based on your description, this is a weird thing. In your case, if the user isn't assigned to Basic User role, the Service Navigation subarea should be invisible. Otherwise it should be visible.
Please try this in InPrivate window to have a try. If the issue still exists, it recommends that raise a ticket to contact Microsoft Support.
