If your requirement are two different organisation you go for create new organisation in dynamics CRM.
If your requirement are two different companies(branch) then you create a business unit.
What is business unit?

Theoretical I can answer with yes.
You need a BU structure for this. In the root BU you place your System Administrators. Than you creates two Business Units under root... Company A and Company B... So you can create a separated security concept for them.
But remember... you need AD-Accounts for all the users.
On the other side... why should two companies working in ONE CRM-System, when they cannot see the data of the other companie?
Create 2 child business units under core.
Assign users to that 2 business units.
Give users security roles with max "Business Unit" privileges.
