I have created an application that uses the RetrieveEntityChangeResponse class to synch changes down from Dynamics CRM 2016 online to another application. Is there a way of calling this application from Dynamics? I thought I would be able to use a workflow to call an external application but so far I have been unsuccessful.

Not without using a third party tool to schedule a custom workflow. If you have Flow I'd certainly recommend investigating whether you can use that in the first instance. Alternatively you could write a service application that runs on a server somewhere to provide a "middle man" between your application and CRM.
