If you have separate databases for each company in GP, do you need to run this hile in a given company or can it be run across all companies?
Also, I have heard that the process will add a note to the records it checked. Does anyone know where that is added (sys table possibly?).

The checklink can be run only on each company on GP and can not run across all companies. You can have look at the following from Microsoft KB.
