We have the AX client installed on the VMware horizon client installed and once we access the client, it asks for a login every time.

This login prompt is coming from the Role center / Enterprise Portal / Sharepoint.

If I RDP into the server I don't get that. Wouldn't it do it on both ends?
It's dependent of the computer where you run the client. Do you run it on different computers in your two use cases? Sounds like that, but I'm not sure based on my limited information about your situation.
