Using the flushing principle under BOM->Setup->Flushing Principle, would I be able to have a material go through a complete production order without getting deducted from inventory?

If you set a quantity of zero on the BOM Line, and tick 'Complete picking list journal' when you Start the production order, I think the item will appear on the picking list, but will post no consumption (by default).
Yes it is a tool. For example it would be an attachment to a mill or lathe. There would be no cost postings either.

I'm using a material in a production order that will not be consumed. If I use the manual flushing principle, would I be able to enter the consumption as zero? Then it wouldn't be consumed.

No. Flushing principle is intended to tell AX to automatically consume the material or have it manually updated. What is the reason for your question? Possibly you need to create a service/non stocked item?
That's up to you and the flushing principle you adopt.

There are three stages for Automatic BoM Consumption in Production
The flushing principle used is based on:
Production Execution Parameters (Production control > Setup > Manufacturing execution > Production parameters)
The flushing principle selected on Start parameters must also be selected on either the operations tab, OR the report as finished tab.
When the flushing principle on a BoM line of a production order is blank, then principle defined on the item will dictate the BoM consumption.
Note also that on Production > Setup > Production control parameters you can set default BoM consumption / flushing principles either for the execution of a production order, or for report as finished.
