Here I have added few fields in the contact form, which are locked and custom entity's field.
When the mouse hovers on this field it shows "Select to enter data", but This Field is locked.
How can I remove or change that tooltip?

I saw this is happening only in single line text field and when there is no value .This is OOB feature and Microsoft does not provide any options to change this in a supported way.
As an alternate way you may try to set some text (Empty, lock , or may be try to set " " blank [I have not tested] value ) at the time on-load and on save again change the value if you found anything empty or which you provided the value , change them accordingly.

it is not possible though out of the box configuration. You will notice CRM strings field will give you this hover text always.
you will have to find some way of removing this hover text on hover mouse event. However i doubt will be supported.
