I have a relatively new install of D365 Sales Pro with server side sync to MS Exchange. I'm wondering what impact the auto-archive function in MS Outlook will have on my D365 installation? Will my email history remain visible in D365 after I run Outlook auto-archive?

If an Outlook email has been tracked to D365, an activity record will be created in D365 with the synchronization time of about 12 minutes.

Deleting a tracked email message in Outlook does not delete the email message from Dynamics 365 for Customer Engagement.
If you stop tracking an email message in Outlook, Dynamics 365 for Outlook asks whether you want to delete the email message in Dynamics 365 for Customer Engagement.

In general, Outlook AutoArchive processes old messages which were at least a few days ago.

In summary, for emails that meet both the synchronization conditions and the AotoArchive conditions, they will be synchronized to D365 first, then they will been auto-archived, while the corresponding activity records (email history) in D365 still exist (remain visible).
