Even though the GL account is associated with a Project Account Category the resulting batch of a payment doesnt create the link.

[MSFT] I think this is how it was designed. The issue is that the many project managers don't want their actual vs budget, or %complete figures thrown off by discounts. You can submit a product suggestion thru Connect to provide an option to do this. Or look into a customization (write a process to scan APTran and set up the project fields for discount recs).
