My client is centralizing all HR functions. We have other company/databases that don't need HR. Can we turn it off for them or is using security them our only option?

Not have the module showing in the other companies. I know I can create the security to not have them see it but could it just be active in one database and not others?
I'm thinking the answer is no because once it is checked in the registration screen it is on for all databases in that instance.
No you cant because if you uncheck it in the registration that goes for all companies. Limiting security is your only option unless you do some type of customization.

I think the best way for you to do this would be to create a security role that excludes all HR windows and functions. This way the users that need HR would still be able to do their work. Just a thought.
