Hi Fadi.
Navigate to Organisation Admin -> Setup -> Email templates. Select "Show System e-mails". If this tick is on and you create a new template it will be a system email template.

You can't assign an email template to be a "system email template" you either create it as a company specific template or a system email template, as per above description.
I suspect you may be referring to how to select this email template for use in a specific system scenario. E.G. For use as the "alerts email template". This is done in a number of places, for example the "System workflow template" is selected under System Administration -> Setup -> Workflow -> Workflow Parameters. The Alert template is selected under "system Administration -> Setup -> System Parameters -> Alerts -> Email Id".

In Organisation Admin -> Setup -> Email templates we can create a new template, but we cant make it as System email.
in another words, we can create a 100 Email in Organisation Admin -> Setup -> Email templates but when we tick the check box of "Show system emails" it will be empty.
I do remember that there is a place where we can assign/add all/selected email templates created in Organisation Admin -> Setup -> Email templates to become a System email, you can add as much as you want.
actually system email can be used in many places, one of them is inside of the workflow design it self, so you can assign a different email template for each different workflow, but only those System email templates can be assigned, normal email templates that we can create simply in Organisation Admin -> Setup -> Email templates it doesn't appear in the Workflow design notification email.

I don't believe you can "re-assign" an organisational template to a system template as describe. You need to select the system checkbox and recreate them manually.
am pretty sure i can, i just forgot where it is.
however, what i can understand from you is; if i want to create a System email i have to go to Organisation Admin -> Setup -> Email templates and tick "Show system emails" and then click Ctrl + N and create a new template and in this case it become automatically a system email template, right?
if this is what you mean, then it doesn't work, am using AX 2012 R3 and i tried doing that and i cant create new template when i tick the "Show system emails", it's only for view purpose.

I have the email templates defined under Org Admin -> Setup -> Email templates and I can see all the templates under workflow configuration. Not sure why you can't see it or I misunderstood your question?

I have never seen this functionality myself and have always just recreated as per instructions. You can also right click from anywhere that you select System email templates and click view details to view and create System email templates.
We have written a job to copy system templates to all companies, maybe you can reverse engineer it to copy them back if you need. http://www.exploreax.com/blog/blog/2014/10/27/sync-system-email-templates-to-all-companies/

and it say's in point 3.B and i quote "Check the ‘Show system e-mails’ box. This must be done before setting up the template. If the template is not setup as a system e-mail then it will not be available later when we assign it to a workflow."
so this is exactly what is happening to me.
The article speaks basically about the same thing we have been discussing. You need to check that "Show System emails" box before creating your template. You have mentioned that you cannot create a new template if the checkbox is selected... Is there a specific message you are getting?
