No, VB.NET is not being deprecated.
As long as VB.NET remains part of Visual Studio, I don't see any reason for Microsoft to deprecate this, as the compiler takes care of the language requirements. From an application standpoint, there shouldn't really be a difference whether you are using VB.NET or C#.
The Dynamics 365 (v8.2) SDK still has samples with VB.NET.
The Dynamics 365 Customer Engagement Developer Tools (v9.0), which is available online, doesn't have code samples in VB.NET anymore. It is possible that since this is new content, Microsoft is first releasing the samples only in C#, or a new direction that the company is leaning towards having the samples only in C#.
