Account maintenance lookup not sorting properly

We just changed our account segment setting and converted our chart of accounts segment from 3 to 2. We ran check link. Now when we go to account look up, we can sort by main segment (which is the first segment), but when we sort by the second segment, which is our department, no account shows up. Thanks in advance.

When your software was initially installed, were indexes created for the second segment of your account format? You can find out by going to Administration | Setup | Company | Account Format, and then push the [Sorting] button in the lower left-hand corner of that window.
