Is there official guidelines / whitepaper detailing Microsoft's recommendation with regards to integrating a 3rd party e-Commerce platform (website where we perform sales) into Dynamics 365 for Supply Chain?
Should we be flow the transactions through the retail server or should we simply create sales orders directly in Dynamics?
Any particular recommendations to how to connect the two?

The architecture part might give you some clarity about the features existing and the advantages of using commerce APIs rather than SCM.
Because it is not only about creating sales orders in the HQ (which can be done through either SCM or Commerce), but also about sending data for items, inventory customers etc. to the e-commerce solution. Hence it is a bidirectional communication, not a uni-directional one.
