We have several items, over 5K, that each have 6 levels of price lists on the item price maintenance screen. We want to run a script by to update the percent aka the uomprice in the IV00108 table. Are there any issues doing this that affect other tables or calculations that are going into GP? Is there a better tool to do this?

Have you looked at Price List Utilities under Inventory->Utilities? That will do this for you
