I have a CM applied to 3 Sales invoices for a customer. The CM is fully applied. However, when I do an inquiry on the customer, the CM is still open with the amount on the account. Please help!

Can you clarify please.
Are you seeing that the document amount for the CM is the full amount AND the current transaction amount for the CM is the full amount or is the current transaction amount showing as zero.
If it is showing as zero, then that is the normal behaviour and a paid transaction removal as part of month end processing will move it to history.
If it is showing the full amount then that is a different issue. Here is something you could try if that is the case:
- Tools --> Utilities --> Sales --> Reconcile - choose Outstanding Document Amounts then
- Tools --> Utilities --> Sales --> Reconcile - choose Current Debtor information
If running those two processes does not resolve it, then it may need to be tackled via the tables. If that is the case, you may be better to talk to your GP partner and have them assist you.
