I have installed management reporter and created a company. When I go to the report wizard and try to add gl accounts , only one account shows up. Why is that? I read something about functional currency, so I setup a functional currency which didn't change anything. What am I missing?

A functional currency is no longer a requirement. It was needed earlier on because of a bug, but that issue has since been resolved.
You can verify the natural account is setup correctly under Setup | Company | Account Format. You should know what your accounts are named, i.e. cash 1100, sales 5000, etc. If you compare the segments here against the values under your financial cards you can validate this is correct. If you are unsure check with someone in Finance.
You haven't answered many of my questions so I don't know if you only have one account, or if you receive errors adding any user account or any other details. You may want to consider uninstalling Management Reporter and reinstalling using a domain account that has local admin rights on the server.

How can I tell if the natural account set is setup correctly?
When I tried to install originally as a custom user, I received an error creating the database, When I did a local authority I had no problem installing, could that be part of my issue?

If you are getting a single (valid) account, you should be correctly connected. I have a few suggestions yoou may want to try:
1. Verify in your company wizard if you selected GP Financials or Analytical Accounting. Do not use AA unless you actually have AA data.
2. See if the user you log in as makes any difference. MR enforces account level security so verify the user you are logging in as is not restricted. Try logging in as 'sa' if you can.
3. Validate the GL account you gets back is actually a valid account. Often we see people's natural account set incorrectly in GP under Setup | Company | Account Format.
4. There have been just a few updates to MR, but verify you have installed them. You should be installing Management Reporter with the SP1 release, and then updating to FP1 and installing the updated provider in that release. Your version should be 2.0.1664.19 from Help | About.
