How is he best way to setup an item in D365BE that will be stocked in two different warehouses?
Since Dynamics 365 for Financials doesn't have functionality around Locations, then one option would be to set up two Items--one for each warehouse location. You could define an item template for each of the two warehouse locations. This would provide the ability to have a unique numbering scheme per warehouse, if desired.
