We have been using the new email editor for a bit now and have noticed that occasionally when an email is test sent or saved the reply-to and from fields are replaced with the email address of the user and not what was originally entered. Has anyone else had this issue?

Do you mean that the following two fields have been populated automatically after test sending or saving the email?
For From address, it can be set as a fixed value in Settings > Email marketing > Default settings. If the Default sending domain has been deleted, the From address will be populated with the value of Default from email.
For Reply-to address, it will not be populated automatically unless there is some customization, like JS code, on it.
So please provide more information about it.
