Is there a maximum suggested amount of Apply Documents in GP by Microsoft? For example, if a payment is being applied to several hundred or several thousand individual invoices?

Not that I'm aware of. I have worked with customers where a single payment has been applied to more than 500 invoices in some cases.
Nothing more valuable to add for what's mentioned above by Mr. Olly. Though, It's worth mentioning that ,technically speaking, the relation is one to many (one payment to as many invoices as the payment amount allows)
The number can be limited by the payment amount only.
