Estoy haciendo una migración de Dynamics SL 7.x a SL 2018.x CU1, tengo unas aplicaciones hechas en visual studio 2008 y al ejecutarla en sl 2018.x me arroja el siguiente error:

Thank you for posting to the SL Forum. Please post your issues in English to allow our community to better help on issues/questions you might post.

From the error you posted, it looks like the application file returning the issue is CE.040.00. This is not a standard SL screen and I suspect a 3rd party application. You might want to check with the vendor/partner you acquired this 3rd party from to make sure the version you have is compatible with SL 2018.
