I am trying at use the fully qualified domain name for the SQL server used by an organization in CRM 2011.
I disabled the organization in Deployment Manager and opened the wizard to edit the organization properties.
It accepts the server alias\instance format fine, but when I use the FQDN for the server I get the following error in the system check:
The requested name is valid, but no data of the requested type was found
I have been able to do this successfully on one of our CRM installations, but not the other two. I have the same permissions on all the servers and all 3 SQL servers used are identical (version, clustering, etc) except that one uses the default instance whereas the other two use named instances. I was only able to use the FQDN on the default instance.

I've not used a named instance but an alias should work. Here is a blog post that might help, I wouldn't recommend option 3 however.
