I have set the Tracking token settings as below:
Prefix : CRM
Deployment base tracking number : 0
Number of digits for user numbers : 3
Number of digits for incremental message counter : 9
Tracking token preview CRM:0001000000001
but CRM is generating (CRM:0000000000000001) for different emails related to different Cases, when any contact is replying on top of those emails then they are getting attached to wrong Cases.
how to fix this issue.

Hello everybody,
I had the same issue only for email sent par a workflow. When I send an email manually the tracking tocken was correct in the email subject.
The issue has been solved when I choose to execute the workflow as the owner of the workflow and not as the user who made changes at the record (see the configuration of your workflow). It's perhaps because the users who made changes at the record have insufficient privilege to have a well generation of tracking tocken.

We have experienced the same issue and opened a ticket to MS, finally tried a workaround which helped!! Try changing prefix from CRM to some other combination and also play with number of digits and it works.
I have received confirmation from Microsoft Premier Support this is a confirmed bug which will be fixed in the next rollup release.
A workaround for us has been to turn of CRM tokens and use the built-in Smart Matching functionality
I am having the very same issue. TRK-00000000000001 in our case. This is a huge problem.
