Hi Ruben, unfortunately I don't know anything about Dynamics 365 for Operations, else I'd give you a detailed way to navigate there. I've just used Dynamics 365 CRM.
But since this is all through office 365, the setting should be available in the Dynamics 365 for Operations interface.

I'm very new to the concept of data entities, and I can't find the settings you mentioned. Should I look for these in Dynamics 365 (I'm using Dynamics 365 for Operations), or in the Visual Studio project?
Did you go to Settings > Document Management > Document Management Settings and make sure the custom entity is enabled? Even though this is an external process, Dynamics might be creating some issues with making that entity accessible.

Did you ever figure out how to set up Microsoft Flow for custom entities?
I'm trying to set up a flow where I get notified via e-mail if the system date reaches a date field on a custom entity in Dynamics 365 for Operations.
The problem for me is that I can't find my custom entity in the 'Entity type' dropdown when setting up my Flow.
