Is the Knowledgebase feature in CRM 2016 only via Parature? And if so, is this a purchased product?

No, their features are different.
Parature has its own knowledge base and CRM 2016 also has its out of the box.
(Of course before also has KB, but not as powerful as 2016)
Parature is stronger in term of publishing the content, ticketing for support and so one.
In CRM 2016, the enhancement because we have more statuses and process flow for KB, then also it has new editor that is a lot better than existing one with the clearer UI.
Like Aiden explained, CRM Online you can choose between and also integrate over with Parature, if onpremise no native integration so far I know.

To clarify, in CRM there are entities KbArticle and KbArticleComment for KB management. These have been replaced with the KnowledgeArticle entity. You can create those records without Parature. Details: msdn.microsoft.com/.../gg309378.aspx
If you're using CRM Online, you can choose to use either Parature or the native CRM entities as the knowledge source. The kb entities in CRM have been around since at least 3.0 so you can use them out of the box at no cost.
