Looks like it doesn't automatically update the Modified On date and time when we track a new email regarding the particular Lead.
What would be a good way to do that with Workflow? Please advise.

It doesn't update automatically since the actual lead is not changed by the fact that another item is created with a link to it.
The most straightforward way you could accomplish what you want with a workflow is to create one for the E-mail entity, have it trigger on create. Add a step to update "Regarding(Lead)" and change any property on the lead (could be a dummy property) which would then cause the modifiedon to be updated. This works assuming that the tracking process creates the e-mail with the lead set as regarding. I have not tested it myself so cannot say for sure that will be the case.
