The Microsoft Dynamics 365 Developer Toolkit does not contain a project template for web resources so I was just wondering what is the best way to include my web resources once I have created a Dynamics 365 package

I recommend to use the Dynamics CRM /365 developer extensions instead:
marketplace.visualstudio.com/items
it contains also a web resource project template. And the whole handling of solutions, plugins, etc. is a hundred times better.
