We are currently implement AX 2012 R2, want to know if it has WMS functionalities?
If yes, how does it works?

In R2 Advanced Warehouse (WMS) was not part of the core product, but you had to purchase it separately as an "add-on" from the maker (it was Blue Horsehoe)
It might still be available, or you can upgrade to R3 and get it "for free"

In R2 you only had "simple" warehouse management, and another option of advanced warehouse that Microsoft has retired in later version.

R2 has 'WMSII', which can be enabled in the Licence information/configuration. It brings with it the use of the 'Pallet' inventory dimension.
The best help I can find for WMSII can be found on the AX SCM blog

On the right-hand side, check the four links under 'What's new for AX 2009' (although it's in AX 2012 R2, it was new for AX 2009).
