Hello!
We would like to have two portals connected to the same Dynamics CRM Online. Do you have any recommended setup how should we start with? Is it enough that we have two websites (that home pages are different) + child pages which have it's own Web roles? How it will affect users (one user will use first, another will use second and another will use both portals).

I have not see such case but as self hosted portal is supported for both on premise and online deployment so you should be able to do it without any issue .

In addition to that keep in mind you need to buy additional license for your second portal if you are using Dynamics 365 Plan 1, you can buy addition using following steps from Office 365 admin centre:
Go to Billing > Purchase Services and look for "Dynamics 365 Enterprise Edition - Additional Portal

Hello Miha, as long as two portals are of different types for ex- (custom,custom self service,partner, community) you are okay to provision them in any order. Both portal will have their individual webroles and username and password.
Stay up to date on forum activity by subscribing. You can also customize your in-app and email Notification settings across all subscriptions.
