Employee with withholding in multiple states

I have an employee who works in New York and New Jersey.  The number of hours for New York state are low, for example 2 hours for a weekly payroll. Because there is a standard deduction amount, no tax is being withheld. I am concerned that New York will take his whole salary and calculate his tax based on a percentage of time in NY versus NJ rather than just using the annual wages earned in New York.  In that case, he will have underwithheld. How can you adjust the withholding amount for this situation other than asking the employee to estimate his withholding?
