I am working in a team involved in development of connectors for MS Dynamics GP 2016. This connector will help to facilitate bi-directional data transfer between MS Dynamics GP 2016 and one of our client tools.
Could you please let me know the most popular Integration Use cases for the Dynamics GP 2016?

I am sure this varies, but we see numerous use cases for tools like Integration Manager and Smart Connect. Frequently GP users have line of business systems that write information back to GP. General Ledger Detail information from external sources is probably the most frequently integrated.
After that it's a toss up between Sales Orders/Invoices and Payables Invoices. Around these integrations it is common to integrate to master record tables which support these transactions, like Customers and Vendors.
If you're developing a competitive tool like Integration Manager and Smart Connect, I would say a persistent problem is areas of GP, and customization around GP which don't have "destinations" to map data into. Smart Connect has augmented their solution with Extender, for adding fields, and Node builder for adding destinations.
Were I involved in this project, I would strongly suggest utilizing Smart Connect, and building your own nodes for your client tools - WennSoft, now Key2Act took this approach.
