We have this same issue in Seattle Goodwill. We do not have CU5 installed and run most servers on 2008 or 2008R2. We run our uploads twice in a 24 hour period. We have discovered some success with shrinking the databases, or compressing them. Shrinking the databases has made the twice daily downloads much faster and fit back into their timeframes. I have also going back looking at the client connections, when the 401's fail, that simply forcing the connection can sometimes run a "stuck" 401. If you always recreate the 401's, they can stack and stack so you may also need to go back in to your HQ server and delete any old pending 401's and back date 1 single 401 and run that.

Looks like database issue. Have you tried to re-index your database? And when the sysnc stops, whats the error messages?
