We are moving from 10.0 PU 25 to 10.0.6 PU 30. As a part of this process, we are ready with a single deployment package that contains customized code + ISV.
My specific question is: Does Microsoft ask us which packages to apply on top of base package when they upgrade Production environment?
In general: is anyone aware of any blog that takes users step by step for questions such as above?

Microsoft doesn't ask anything. The prod deployment is already automated nowadays, no human is involved after you schedule the request. So, if you wish to install Microsoft update and the ISV package simultaneously, you must merge those packages. Then apply this merged package to Sandbox system (to be able to mark it as release candidate). Then schedule deployment of this package to Prod system.
By the way, after 10.0 (One version) there's no more upgrade, it's update.
When you apply single package including ISV package a check has been done to see if the modules deployed on your environment match what is available within the package and warn the user and ask them if they are intentionally trying to remove these module. Microsoft does not ask you anything. Its your responsibility to include what all you have in your target environment along with your changes + ISV changes
