If you already have the data in SQL you can find all of the tables you need to hit and put the data straight in. There are a lot of little moving pieces to learn but you can do it.
I am familiar with .CSV on Integration Manager and XML on eConnect but I am new for Webservices.
The data which we are planning to Integrate will be stored in SQL Tables and from there we will be able to move on Staging DB.
And from Staging DB, the records will be taken up for eConnect parameters.
I am stuck here on how Webservices can be used.
Agree with Alvin... that's still very vague as a question..
Custom .NET to which point ? what does it do ? what type of data can it produce ? which format does it support ? delimited CSV files, XML, XLS, ??
There are many integration tools out there for GP.. first you have to define what you want to do.
Be more specific with your question..

There is a Custom developed Dot Net Application which needs to be integrated with GP.
This is a very vague question, both have their pros and cons.
