This part of emailing/printing is not altered for GP2013 SP2 and even for upcoming R2 release. I am very much sure about this.
The code that sets the attachment is a report writer script that will not be called directly by any of email code written across all modules. I recommend you to contact MS Dynamics GP support explaining your scenario.
I understand that it is not reasonable to enter a document name for each attached document, that would be counter productive. However I would have liked a global setting for what is used in this name (just the SOP number would have been sufficient).
The work around of changing the company name affects my users and the company name logged into, which isn't ideal as it is less descriptive and intuitive, but it does function.
Does anyone know if it works the same in 2013 and 2013 R2, as I know emailing/printing has been adjusted in these versions?

Yes the company name will be hardcoded for the attached document where as the doc number will vary. And I would follow the workaround you mentioned to make things simpler instead of creating a custom add-in.
As far as I know GP will not be using a stored proc. to get the company name, which is the hardcoded part of the attachment's name. To get company name on the fly, Dex will use 'Company Name' of globals which will be set when user logs into a company.

Thanks for the comment. So it is Dex hard coded that way? Is there no way to intercept that code or modify the query or stored procedure used to get the company name? An 8 to 10 click step process is not an acceptable work around for a one click process.
Or would the only possible solution be to write a custom email add in?
Right now our work around is we've changed our company name to be generic like File.
That's the naming convention followed in the code written for SOP email functionality. The work around I can suggest you is to print the word template for the SOP document and save it with a name you wish and then email it as an attachment.
