I have lookup to the contact on the custom entity.
I need to auto populate the default owner of the custom owner into contact lookup.
How to set the contact lookup value?

Contact and owner/user are two different entities and you cannot populate them into each other. However, there is a work around:
You will have to create a contact for each user
Follow the steps below:
Step 1: Create a contact lookup on user form
Step 2: Create a workflow on user entity, on creation of user; create a contact with same name and email etc.
Step 3: Create a workflow for your custom entity, on create; update the custom entity 'contact lookup'= owner (contact lookup)

The standard owner field is a lookup to a user and so it cannot be set to a contact.
