If you have existing MR data, from TEST or from FIRST migration that you want to keep, be sure to export what you want to keep first - it really does just delete all the content of the MR database as it moves through the migration.
And as a side note, only export those lines - rows / columns / report definitions that you are going to bring back into the MR database.
Having just worked through this process and following all the steps outlined, I can not stress the importance of Clearing the Junk from FRx first.
What a process - the client over the past 15 years has had upwards of 20 different 'named' companies that they were doing work for - now just down to 4 key operations that they are moving forward to MR with.
Did not need all the junk - and wow way better.
You may also want to read the FRx to MR migration guide from this link: https://www.microsoft.com/en-us/download/details.aspx?id=5916
Expand the "Details" and locate the file name "MRforDynERPMigrfromFRxGuide_ENUS.pdf". This will give you a complete understanding of this whole process.
FRx reports can be migrated to Management Reporter using MR Migration Tool, as Thomas suggested.
However, you may want to keep in mind that not all definitions and formats might get successfully migrated.
