As Ian states, there is no way to do this in SmartList Builder. However, my friend and fellow MVP, Mariano Gomez and I are developing a script to create those additional folders and assign existing SmartList favorites to them. He'll probably post it on his blog and we'll post it here also. Expecting to have it done next week some time.
In smartlists do you mean the upper level folders - one for each series? If so you can't create new ones of these. When you build a smartlist youdefine what series this list should be displayed in and a sub folder is created automatically. But I don't think you can create a new Category / Favourite.
