I have created a custom business process flow for the entity Opportunity and deactivated the OOB one. When I create a new opportunity directly from Opportunity entity, the business process flow is appearing(Stages are displayed), but I create an opportunity by qualifying a lead the business process flow is not appearing. (Stages are not displayed).

Hi,
Each opportunity record need to be associated to the BPF record. When you manually create the record, crm associate it by default but when you qualify the lead and the opportunity is created, it is created without the BPF.
As mentioned above, you need to write a workflow on create of opportunity and set the process. Give it a try and let us know how it goes.

OOB Lead to Opporutnity Sales process

This is the OOB Process, there is no linking in the Lead entity. Hope you are referring to this one.
I would suggest to create a workflow on create of opportunity and set the BPF

You have to include the lead entity in first stage, in order to link up the business process flow. You can refer to the OOB Lead to Opportunity Sales Process.

you can create a workflow to help you select the Business process flow.
