I am on a W2012 R2 server. I have Access 64 bit runtime installed. I can launch the migration tool but immediately after clicking next on the first option I am immediately greeted with:

If I'd have to provide a guess, I'd say it's your 64-bits Access runtime that's the issue... FRx being a 32-bits app only, it might be run into a conflict with the 64-bits runtime.. Office cannot be installed in both versions on a single system... it's either one or the other.
We've seen this also where the MR 2012 migration wizard was one version while MR was another, such as the Wizard being 2.12.16002 and MR being 2.12.16012. The resolution was to reinstall all with the same version.
The problem started because when I downloaded the latest MR code(CU16) there were no menu options for MR Migrate. The label Migrate was there but no menu options underneath it.

Are you starting from Scratch with a new MR deployment and upgrade from FRx ? At this point I'd suggest to start with a lower MR CU like 13 or 15 and then once migrated the FRx data, upgrade MR2012 to the latest CU16 build..
I don't know for the very latest CU16 download, but the build 2.12.16000.17 definitely has the sub-folder 'migration' with the 2 wizards in x86 & 64-bits code.
And after unpacking the very latest build I have on file (2.12.16009.1) I can confirm that it does hold the 2 migration wizards too..
The latest version is CU 16 2.12.16013.0. It does not have those folders. I will start over again with an earlier release.
