Hello,
Each time you create/import new organisation, new security groups will be created in the Active Directory under the OU you chose during the process.
These groups are not duplicated, and they are unique for each org. Each security group is followed by the Guid of the new organization, what I recommend, is to create new OU and point to it in your wizard in order to easily differentiate and work with those groups.
Those groups will be the same that are used in the Org_MSCRM database in the SQL.

Sorry but you haven't shared how/ where you are migrating your CRM 2016. IN general, if you are performing an in-place upgrade then you should change any of the previous install details. If you are doing a migration using new server then the location & guid's will anyway be different.

I haven't tried this but believes that it will create new security group if you create a new OU.
