Employee w/ Exempt position and Non-Exempt alternate position

We've been told that having a multi-position holder with the primary being exempt and an additional being non-exempt is not feasible.  We are currently implementing payroll and have a couple of employees in this scenario.  And yes different pay rules need to apply to each job. Are there any known workarounds?   Thanks.
